CellProfiler is developed to be used mostly in biological image analysis with automated segmentation. RawTherapee not quite an alternative as its focus is mainly on RAW photos. Paint.NET is somewhere between basic and professional tools. Also free but it lacks the mathematical accuracy of Image Analyzer.
